what you did is correct. The example of  the main program
for PYTHIA to use .lhe file is  here

This is probably what you have used.
This program opens .lhe file and gives it to PYTHIA for further simulation.
During the simulation PYTHIA of course does ISR,FSR and fragment quarks.

But this is your job to output these  events into any format you like i.e. this is not the job of this
main program example.

If you need some particular example for outputting events in the certain
format, we can provide it for you. Just let us know the format and what
exactly do you need.
